I reviewed the information in the ECN forum posts for the additional information and clarification you provided there; I agree with HotLine1, given that the 100 amp main is what was tripping and you size and install everything properly.
Another option, if the transformer were located such that it would be difficult to run from the transformer to the panel, would be to install a load management device which would drop out all circuits upon a power outage, then bring the most critical circuits back on first, followed by the less critical circuits. In your case, it sounds like the load management device may not be necessary as the transformer and panels are so close together and accessible to each other. Just food for thought for other installations.
